Is it possible to run multiple instances of Ulysses (i.e. have two Projects open at once)?

It's kind of rare that I want to do this, but it has come up. This time I am writing a novel based on a short story. I'd like to have the short story project open at the same time as the novel project. I realize I could just import the short story into the novel project, but that feels 'wrong' somehow. I just want to be able to refer to the notes and text rather than including them in the novel project. They are two projects that are related, not one project.

Right now I'm using my MBP to browse the short story project, but I'm often mobile and using the MBP for my main writing so that's not always an option.

You can try rooswitch. I used it with Journler and I had no problems. The wiki page with a step-by-step guide to have multiple Journler libraries is no longer available, but you can try rooswitch with a test Ul database.

Running two instances shouldn't be too complicated. It's a limit of Finder that allows only one instance at a time. Either you take fehnman's approach and just copy the app, or you use a command line command to start a second instance.

Preferences will probably not be corrupted, the ones of the version last closed will win over the other, so just don't change them. Also, you shouldn't open the same project twice. I can't give you a guarantee, but generally multiple instances shouldn't be problematic.
