    Has anyone tried setting up the markdown format to roughly equal Pandoc markdown?

    Pandoc is my preferred choice for markdown (and, imho, the best).

    Is this possible? It seems like there would be conflicts with how Ulysses handles footnotes, citations, and graphics.

    I've looked at the Pandoc documentation briefly and it seems that most things are possible by creating a custom WebExport template. The easiest thing would be to duplicate the existing Markdown template and start changing the template actions from there.
