I haven't checked out iTextExpress yet, but neither TextEdit nor Bean support footnotes natively. Pages also doesn't support RTF footnotes. The only word processors with footnote support I'm aware of are Microsoft Word, OpenOffice Writer and Nisus. Unfortunately, we can't really do anything about this, since it is the lack of the editors of not implementing the RTF standard completely.
Also the images I have exported have really messed up the format in both PDF and rtf.
Is this because the images are too large or too small? Currently, images are exported in the same dimensions as they were inserted into the Notes.

Textedit and Bean are unable to display RTF footnotes. I've been playing around with iText Express a bit now and it seems to be able to only support footnotes when "Wrap to page" is enabled, but it doesn't open RTF files by default with this wrapping enabled. Also, it crashes every time I click on a footnote in the sample files or try to create a new footnote in a new document. I'm not sure if we can modify our RTF output to automatically open with Wrap to page enabled in iText Express. Other RTF footnote aware apps should already show the Ulysses created footnotes with current settings.
rjleamaster, we will be fixing these export issues in an upcoming release. (or at least provide a better workaround)
Well the fact that neither TextEdit nor Pages show footnotes is something we can't fix. Both apps do not support reading in RTF with footnotes, besides the format supporting them. TextEdit doesn't support them at all and Pages just ignores them.
There are, luckily, a few more apps that allow to open RTF with footnotes. There include, as you mentioned, Word, but also Mellel, Nissus Writer Express and OpenOffice.
